But in CPanel I'm not getting any limit mysql issue. I'm not able to understand that what's going on?

From time to time I am getting the same message. I think that if you keep your account maintained it wont matter really, unless you are using some heavy CMS and that might be issue. I am running joomla on one of my hostings and I get that message once a month.

I believe that means you have too many connections to the mysql server at one specific time.
